Funky bugs

There seems to be some kind of fly that is investing some of my cages. They appear harmless to the snakes but I have found them hopping around on the poop and there appears to be some sort of "things" in the water dish. I have also found some larva like things in the substrate. Anyone ever have problems like this? More importantly, how do you get rid of them? Thanks.
