It's impossible for anyone to say just from the info given. Turtles do not normally shed their skin in any noticeable way, but anything that damages the skin will cause it to shed while the new skin heals underneath. If the skin underneath looks normal, not red or thick or anything like that, then the turtle will probably be fine once the damaged skin is all gone. In the meantime, it might be itchy, and that could explain the turtle's annoyance. You can see some of the possible causes (and cures) of skin shedding at the link.
