If he is eating good and active he is probably ok. However brown color can indicate that the animal is stressed. What is your set up like, heat, lighting, size of enclosure, and food? Also when was the last time he went to the vet for a check up and fecal?

Also Melissa Kaplans site has an article that discusses igs coloring. You may want to check that out.

You probably have nothing to worry about, but with igs problems can start out small and turn huge quick.
