As for marking turtles and tortoises -
Marking them certainly makes sense because that way you can keep better health records, easily identify them for breeding, easily check on an ill one, etc.
I use a water based, non-toxic craft paint to mark mine.
I always feel safe marking a rear marginal scute.
I marked mine about 3 or 4 years ago - they live outside in CA and the marking is still there.
For your large group, I think numbers would work best and you might even be able to find a non-toxic paint pen at your local crafts store.
