I think we are on the same page on all this. There are finally papers coming out that specifically expose mtDNA as an unreliable marker of phylogeny and species diagnosis (Ballard et al., 2002 Evolution; Taggart et al., 2001 Cladistics). You posed the question on how to identify evolutionary lineages if gene flow is present. The only way is through cladogram construction and there are many examples that show taxa that can interbreed are not each others closest relatives.
