O.K. here are my thoughts.
I am very concerned about the mites. Mites are notorious for causing snakes
to come down with a wide variety of viral and bacterial infections, often resulting
in the death of the snakes. Your snake may now have one of these diseases even
though the mites are gone. So your snake may need to be treated.
I have never seen the white globs or the missing forked tongue, so those two things
worry me.
As far as bedding is concerned. I don't use aspen if I am going to allow the
water to contact the aspen. Aspen molds and the mold can also cause the snake to get
sick. Aspen is great for snakes that come from an arid environment. However, Indigos
normally require high humidity and you can't easily achieve this with aspen because
the aspen will mold. (Neonates especially require a very high humidity.)
So, all of the things you mentioned are things to worry about.
Back to mites. You never want to get mites. Once you have them, you cannot allow a mite
outbreak to occur. Consider using a product called "Proventomite." Mites cannot breed if
you use it. But even after the mites are gone, you may lose a lot of your snakes to disease.
I hate being the bearer of bad news, but everybody needs to know these things.
