Boils? on an eastern spiny softshell

I work in a pet store. since I started the store has had a live in Eastern spiny. He has recently gotten what I can only describe as boils on his shell... top and bottom. little white bumps that basically look like acne. Its not fungus (or what I know as fungus). He has been great for the 4 years I've been there so I have no reason to question environment, what could it be? what can I treat with? Is there anything that may work as an all inclusive antibiotic?
