Hiya Kevin-
Your ali'snap should be pretty lucky that its owner looking out for its well being with great resarch and trying to re-create its naturtal environment (both physically and nutrionally).
As far a depth wise, I don't think it really matters to the turt (im not talking crazy deep though), but as long as it can reach up and breath without scrambling on the sides of the tank or glass, meaning that with all fours on the ground, it can suck in some 02. I'm pretty sure when it gets settled in, it'll figure where the shallow end is and where the deep end is. I would probably put the cyprerss stump in the shallow end cause I believe thats where he will hang out most of the time you want to give him easy access to the air.
And make sure the cypress cave will accomdate him when it gets bigger. With its scutes jutting up as they are, they can easily get themselves jammed in a tight squeeze and possible drown themselves.
Your best bet is to contact the fellas down at the Tennessee Aquarium and ask them for tips on how to set up your ali'snap enclosure.
Sounds like its gonna be an impressive one, and like sk8r009 said, big turtle=big poop=big filtration.
