I used to have gravel, which I tried to clean with one of those aquarium vacuum-suction things. It helped, but unless I did a full complete water change and rinsed the gravel thoroughly, I felt like the water was never completely clean.
I ended up dumping the gravel in favor of this idea: I went to Home Depot and got some large but thin shale stones and arranged them on the bottom of the tank in an even single layer with no sharp egdes or cracks where the turtle might get hurt. They make a smooth & safe surface, are very easy to pull out and rinse off quick, and provide more of a natural river-bottom look than just a bare glass bottom. There are times that I have had no rocks whatsoever and it really is easier to change water and do tank cleaning...since there is nothing for the "yuck" to settle down in, it has no choice but get cleaned out by the filter.
