As far as the inactivity what type of water temperature do you have i usually keep around 78, I say this because of the turtles i've had larger turtles seem to be less sensitive to temperature. But my reeve's recently did about the same thing for about 2 or 3 months he would just go up on land and not move for over a day at a time thought he was dead a couple of times though the tanks conditions have not changed he is extremely active now eating well etc. Still don't know what was with him. As far as the poop if he has been doing it for a long time without showing signs of ill effects probably won't hurt, there are plenty of animals that do the same thing. But i can't say i've ever noticed a turtle doing it. Personally i don't keep goldfish in my tank due to their ammonia output and waste, messy fish. Hard on filtration and water quality.
