::Why would the plants discolor the water? It IS the driftwood leaching tannins into the water. Soaking it longer may work, but sometimes some wood will never stop leaching. You mention no chemical filtration. Do a small water exchange (<100%!!) and find a way to get some activated carbon into the filtration system.
::Some more advice: do your animals a favor and separate the newts and the frogs. Get rid of the snails, they can serve as an intermediate host for parasites.

I have had snails, no problem. I think the parasite risk is fairly small. But I do have other "bottom cleaners" to recommend. (1) A siphon! (2) A basting bulb! You should be doing FREQUENT cleaning with one or both of these tools, with or without a snail or other scavenger. Scavengers don't make waste products magically disappear. They just recycle them into other waste products. Also, keep to a very THIN layer of gravel, so that it doesn't trap a lot of crud.
I agree with Colchicine that it would be better to have the newt and frogs separated. Those frogs grow HUGE when full-grown, and don't belong living with any other creature, except their dinner.
