well i'm all for quarantine but i'm not one of those "don't mix the species" people. there are good reasons for their claims and i won't disagree with them i just think that if you cage is large and well maintained AND you know the requiremnts of each animal it CAN (doesn not always mean WILL) work.
As for mudskippers they are DEFINITELY brackish. I head about someone acclimating them to fresh water but only over aperiods of months (as can be done with some brackish water fish like mollies and flagfish) Salt will kill amphibians and mess up mosses ferns and may plants as well. Just out of curiousity where did you get the mudskipper? did you order it or get it from a store? i'd say move him out and keep the viquarium thing going with other animals.

i have a near three-incher now
as adults they do get to about 2 or 2 and half inches on average
careful with the eel; it may try to eat your other tankmates.
is the betta a male or a female? they do eat live foods )they prefer them to flake and pellets) and i have seen males eat small fish, females are also territorial but seem to be less dangerous though they do chase stuff away.

are you using live tubifex? try to switch to live blackworms or live bloodworms if you can get them; tehy are a little "cleaner" as in, they are associated with fewer parasites than tubifex. Tubifex are norotiously "dirty"
the firebelly may appreciate a small cricket now and then as well
