I would get blood work done over an x-ray. With this you can see the calcium levels as well as other deficiencies. You are right in that it could be either a reaction to the water (although that sounds very odd) or a deficiency.
I've had my iguana's bath fairly warm before and he has had no such reaction...he seems to like it. Back before I realized this may be dangerous, I gave him very warm baths--now only luke warm. Still, I'm sure a weird reaction like this is possible if it were warmer than she could handle.
You definitely need to figure out a way to encourage basking under a UV light. Place it over the area you ig spends most of the day.
