This is probably going to happen until you get some sort of litter training program in place. They do this (at least, mine does) because they don't like messing in the areas they live in and you seem like a welcome alternative. To prevent this, try giving your ig a nice, warm bath before handling him. Water stimulates most iguanas to poop. If you make this a routine, I predict you and your ig will both be a bunch happier (as a side note, I keep a tin with a little water in it underneath Phil's favorite hammock. he climbs up there, angles his vent over the tin, and lets loose. I clean and disinfect it once a day and his cage is virtually spotless all the time).
