Well lets start at the biggest health risks you have to worry about.
1. HOT ROCKS ARE BAD. Never ever ever ever use a hot rock with any reptile. They sell them to make money, not to help iguanas. Hot rocks can cause fatal and disabling burns to the iguana and other herps that use it. Please please get rid of it. So many thousands of iguanas get serious burns every year from hot rocks. Green iguanas need a basking spot light ABOVE THEM (besides, why would anyone use a hot rock? heat comes from the sun in the wild not the rocks around) and a proper UVB light.
2. I am not sure how big of a tank you have but unless your iguanas are tiny hatchlings, they need a MUCH bigger cage. Adults need around 6 feet high, 6+ feet long, and 4 feet wide, bigger being better.
3. Iguanas should not be forced to share a cage. They need their own space, or territorial disputs that could end up KILLING your iguana can happen as they get older. I am sure they look like they "like" each other now, but every animal goes for safety in numbers, and it doesn't mean they "like" each other. They just have no where else to go. Reptiles don't need "friends"
4. Dry iguana chow is not a good diet. Iguanas need FRESH greens like collard, dandielion, etc everyday.
You are on the road to some SERIOUS health risks and issues if you continue some of the husbandry practices you are using now. Green Iguanas are one of the most difficult reptiles to keep. A link for good reading I suggest you go to;

: My Iguana is prone to pass waste in it's(I think it's a girl) water dish. Just lately the water has been turning green when she passes her stool. I just started using a D3 and calcium supplement around the time the stools started turning green (The whole dish is full of green liquid). She has also become slightly more territorial- she shares the terrerium with a much younger male who only does tht head bobbing thing. She also seems she might be a tiny bit bloated. I am also currently treating her for symptoms for what I think may be early mouth rot.
: I use a Pete moss substraite and use standard, dry iguana chow and some fresh veggies. I change the water very regularly, specially now. I give ample lighting with a heat rock.
: Please tell me if you know anything that could be wrong.
: thanks a lot
