Could be a fungus, could be some kind of food you've been feeding him (blueberries, maybe??).. It's really hard to guess on this kind of thing without seeing it. Can you post a pic? Is it something raised on his scale, or is that scale itself that is black?

: My iguanna has two spots on his snout and side of it's head where it's scales are a dark black. What is this and what can I do to get rid of it?
