Well, if his claws are still long and sharp or rough enough to scratch you enough to bother you, then his nails haven't been clipped and/or filed enough. Done properly, an iguana's nails should be dull and short enough not to scratch you much for at least a couple weeks. Maybe if there's a herp society near-by you, you could get in touch with someone who can show you how to do it. Of course, every iguana owner is going to get a scratch now and then.
