Two years is when most iguanas reach sexual maturity.
: He 's recently have prolapsed bowels (the vet wasn't sure, it was coming from from the direction of the hemi-pene, but there seemed too much of it to be the hemi-pene and it was dried up to be able to identify it well. it was dried because of constipation.
This sounds more like a seminal plug than a prolapse. Male iguanas typically shed these during breeding season. It's a build up of sperm and skin cells, and they use it to help mark their territory. If he continues to pass them, just keep an eye on him to make sure they aren't drying out again.
: He has turned an orange-ish color in some areas gradually and I heard this might be because of mating season.

Give him some extra space and he will eventually return to his normal behavior. Just watch out, 'cause he might try to mate with you if he doesn't have any females around. ;)
