Iguanas don't have a real high maternal instinct. Normally (in the wild) they dig a hole, lay the eggs, cover them and walk away. Okay, waddle away. Anyway, once your iguana is calm and collected from this endeavor it is okay to remove the eggs. You might need to take her out first because she may be jumpy. I know she's tired. Also, you probably need to either completely change out your substrate or clean it thoroughly depending on what you have in there. If you don't, sooner or later her enclosure will develop an odor as will she from being around it. If she likes to soak, I'd suggest you give her a nice soak to help clean off any "goo" she might have picked up from being in the enclosure with her eggs.
This is just my two cents on the clean up. Perhaps other people's iguanas were less messier than ours! I'm just assuming it is this way with all ig clutches.
