If you are talking about mice then it is best to leave the colony together at all times. Often if you separate them and then re-introduce the male the females will attack him. The chasing is normal and the male will actually help with the babies.

If you are talking about rats there are those here that leave the rats in colonies while others, like myself, introduce the male for breeding and then separate him until I feel the ladies are ready to breed again!
