Some people think that calcium or mineral deficiency leads to pebble eating, others say it might aid in digestion...who knows.
But yes, it can lead to impaction. A guy on the sulcata list submitted an xray of his tortoise who had eaten a bunch of pebbles.
A pebble here and there won't hurt, but many may lead to impaction.
I would get out as many as you can. Covering with topsoil might work, but she could still dig them up. Better if you can replace the enclosure with pebble-less dirt, but if you can't, I vote for covering it up.
