I use white acrylic artist ink to mark my tortoises. I write tiny little numbers in the middle of a central scute and then cover the number with "hard as nails" (nylon based) to protect it from chipping. I'm careful to stay off the growth lines.
Now if you're talking painting your tortoise to add a little style, I wouldn't recomend it.
