I agree that there are health risks, but after having both my hinge-back tortoise and my veiled chameleon checked out for parasites and such, I put them in the same enclosure about a year ago and have had no trouble as of yet. The enclosure is constructed of a tiled platform that's 4' x 4' and a cage that is 7' tall. The substrate is a mix of hays, and the cage is heavily forested. I also make sure to monitor the heat at the top (where the chameleon stays, in the trees) and at the bottom separately (different thermostats and heat sources) so each animal can be comfortable. I'm pretty sure that because of the size of the enclosure, neither is actually aware of the other's presence.
I think this setup works well because the chameleon (tree-dweller) never goes lower than 2 feet above the tortoise and, of course, the tortoise can't climb the trees (ground-dweller), so they each have they're own environment. The only time I worry at all is when the chameleon decides to drop his poop in the hay instead of in a plant. I don't want my little tortoise to wander through it.
