one thing you can do is get a couple of cake pans and bake the substrate at 250 for an hour or two. Just watch it to make sure none burns. That will kill off any parasites in it. You can also do this to clean it... when it's nasty, hose it out good, drain off the water, and bake the mulch...
Don't put slate or sedimentary stone into an oven, though, they have moisture pockets in them and can rupture (learned that from lining a fire pit with slate... POW, ZING, POP!).
Rocks can just be boiled instead.
