Here's the little bit I know about eggs.
They dimple when it's getting near time to hatch, and sometimes when they are going to die.
They get moldy sometimes, but that isn't a death sentence either. Eggs have a natural ability to deal with mold.
Here's my suggestion. If you can remove the discoloring eggs and moldy eggs from the good ones but continue to incubate them, it could give some level of isolation for the "good" eggs while giving the "bad" eggs a fair chance.
