Those are some good questions that you have posted, and I will attempt to answer them to the best of my ability.
Your purchase of these red garter snakes needs to be followed by a quarantine period.
1) Quarantine all new snakes in a seperate room.
If you have other snakes besides the Indigos, than quarantine them seperately also.

2) Because the garters are wild caught, I would treat them for both mites and internal parasites.
Take them to a qualified reptile vet and have him do a fecal float on them, a fecal analysisi on them also. Then you can decide on the proper course of treatment for any internal parasites that present themselves. you may have to get the fecal done, treat them and then have another fecal done to verify that the treatment has been successfull.
3) I would make sure not to roate ANY waterbowls or utensils that are used in the cage with either the garters or the indigos throughout the rest of your collectio,. They act as vectors for disease/viruses/pathogens. Just because the Indigos are captive born does not mean you should not isolate them, treat for mites and get a fecal done. C/B can carry these things to, and often do, despite the fforts of breeders to try and prevent it.
4)I would again ASSUYME that ALL the snakes you have bought have internal parasites, especially if you have a colection allready.
5) Lastly, clean the garters cage LAST. After you have finished cleaning everything else. I would set them up on paper towel substrate(Both indigos&garters) and monitor their fecals to see how they look, though both are fairly messy snakes.
I would keep them seperate from the rest of my collection for at least 4 months, longer of possible. If all you have are these 2 sets of snakes, than i would do what I said in #1,#2,#3 and keep them seperated for 6 months.
